Replacing a bad drive in a laptop and need some advice from my PC savvy friends

Just got back from picking up a new hard drive for my laptop. Had some bad sectors yesterday and ran some disk tests. Overnight I went from 700 reallocated sectors to over 3000. My laptop has both a hard drive and an SSD. Previously I had everything on the hdd and just one game on the ssd. I did do a backup so I don’t lose any music, docs, etc. I am planning on putting my operating system on the ssd along with the one game and using the hdd for everything else. That way my load times and game should be as quick as possible.

My question has to do with my backup. I use a Clickfree drive that is setup to put everything back in the places they originated from, or I can manually put things precisely where I want them but it would be manually and not automatically by the software on the drive. Will doing it this way cause me any snarls, or does anyone have any advice or pointers? I have a boot USB setup and am going to setup my BIOS to boot from it when it starts after I swap drives. Going to do a few more housekeeping things before I get this rolling but I hope I can get some quick feedback. Thanks

Edit:: I have only disassembled/reassembled 2 laptops in the past, and in my computer schooling I only worked with desktops. I got injured before I had the chance to put my book knowledge into a work experience. So FYI sometimes I may act like I am a little smarter than I actually am 🙂 . Tech keeps moving while I stay in one place without continuing education.
